It is more of a pipe dream of an ms that I would implement in the end if i felt up to it. That being said both of you seem to have a bit of an idea of how to do that. The only sinking ship style maps I've seen used rising water, which obviously isn't the ship itself sinking and would also cause the island to go under water.
I've seen people just simply have ships collapse/break to simulate it but it's not really sinking.
You could make the ship a giant func_train but that would create a lot of issues, especially performance wise and crash wise.
